Praise the sun, omfg this finally solved my issue. I've been slaving away at this thing for nearly half a day now trying to figure out why the controller suddenly stopped working only in PCSX and only in the game itself. Had to make an account just to say this.
Ugh.. This thread should be immortalized in a polished block of marble. "Disable the Multitap BS..."

I don't update regularly, but once I did, I found same issue with my Multitap settings set to "auto", leaving my Castlevania Symphony of the Night quest on hold till I figured it out :)
After spending the weekend thinking about which procedure was done wrong, I remembered that I performed many installations and updates hoping to fix the problem, so I downloaded a clean .img and installed it again. After reinstalling the OS the control worked correctly, thank you anyway.
After going through all the PSX RetroArch settings I figured out my problem. To change the controller to Analog you used to go to Quick Menu>Controls and set User 1 Device Type to RetroPad w/Analog. After the update, you put that back as Retropad (without the analog) as default, go to Quick Menu>Options and change Pad 1 Type to Dualshock there. Maybe this will help someone with that problem in the future.
ohh, I didn't knew descent supported that rare analog pad.
I poked around and managed to add the option to use that analog pad in the menu, it works wonders.
I just created a pull request with the fix. now it should be a matter of time for the option appear if they accept my fix.

Well, i must say, i suddenly found a solution that works for now.
The analog stick is working, D-pad still no response.
Anyway, i changed the controller settings but did not change the up, down, left right. Just left it as the default values.
UP : up
DOWN: down
LEFT: left
RIGHT: right
I only have changed the buttons. this setting seems to work.
So i tested the remote on some snes games and the shoulder buttons worked. I also have been able to play some ps1 games also. Not sure whats going on but it didnt work this well last time i messed with it nor did the graphics look as good and i hadn't messed with it since i encountered the issue about a month back.
